When I log in my pc takes me to latest posts so I do not see the flag showing pm waiting.

I now do not get an email telling me that a pm is waiting.

I posted a message yesterday about this on a 'Where has the Pm notification thread gone' saying there is a new bar been added to the top of the page just under the advertising

0 new messages 0 friend requests 0 groups invites 0 events invitations

The thread was locked so quickly sank to the bottom without other people being able to read it and be aware that it was now there.

Yes, at this stage a popup every time you receive a Private Message was causing massive amounts of database queries so instead there is an alert bar at the top now which tells you if you have pending or unread alerts and messages
