What is the best way of disinfecting/preventing invasive species staying on my waders and boots etc and being spread to other water. I want to make sure I'm doing the best I can to prevent mud snails, zebra mussels etc from spreading.

much like the kayaing launching facilities around seq, id imagine a thorough hose would do the trick. leaving your gear out in the sun would probably help too

Bleach and other chemicals, it will clean them good but you waders might melt then in the process

Thorough clean down and maybe a wipe over with something more natural like  eucalypt oil. 

And like @christophagussaid, leave them in the sun.
